Unfortunatey at the moment the program doesn't remember flagged entries after closing, but what you can do, after flagging your DVDs, is to "Save set" and then, when you reopen the program you can use "Load set" to restore the flags.

Maybe Tags can do the job of the flags...? The Tags can be filtered on and can be reproduced each time you open the program.

Create, edit and set Tags

knowing why you are flagging would help the solution - though i suspect ya_shin already provided you with the best solution to this problem. flags are temporary - tags are there till you get rid of them
